Four Freedoms Plaza, home of the Fantasic Four was once the Thunderbolts Headquarters in the beginning. With an incredible amount of technology and gadgets, along with entrance to another reality called the Negative Zone. After The Fantastic Four seemingly died from a battle with a being called Onslaught. The building lay vacant, until the Thunderbolts moved in supplied with stuff from the city and Techno. The top of the building was rebuilt to be the symbol of the Thunderbolts as well.

The Thunderbolts used the place as their headquarters, until their identies as the masters of evil were revealed to the world and Baron Zemo had the place blown up during Thunderbolts escape.

Then the Thunderbolts had been living in various cabins, in the mountains of Denver, Colorado, where there cabins just happened to get destroyed one way or another.

The thunderbolts now reside just outside Burton Canyon, Colorado. Inside the vast bulk of Mount Charteris, in what used to be the headquarters of the Crimson Cowl. The base is filled with massive corridors and has tunnels that go on for miles that they just can't search they would have to map the place all out so they could make sure they don't get lost. Outside the shell of the base the mountains honeycombed with tunnels and caverns with thousands of places to hide and no way to find someone without bio-sensors. The base includes freezers filled with food that dates back to before the first Crimson Cowl. The base also comes with a sauna [which I don't think we will ever be seeing again in a code approved comic ;)], a pocket movie, training facilities, and a Olympic size pool.
